So maybe, just maybe... I am wondering if the standard analog charger is capable to fully load the advanced AGM battery? Just a wild speculation.
Of course there is still possibility that your issue is different. But in that case I would not hesitate to take the car to the dealer under warranty claim. Let them do the update in the traditional way.
