I Had a Similar Issue
To answer your question, it absolutely could be a software glitch. I had a very similar situation. I had my car in for software updates in the early Spring and when I got the car back, it seemed that the AC was not working as well as I remembered, but I kind of ignored it. As the weather got warmer I finally realized, hey, I'm hot in the car! Then I figured out that the driver's zone was putting out much warmer air than the passenger and rear seat zones.
I took the car in and sure enough, somehow during the software updates a part of the climate control became "miscalibrated". They hooked up the computer and checked everything out and did some software magic and all was good once again. No drama.
So, just take the car back to the dealer and they will be able to sort it out.
