I also wonder if this is due to coil alignment problems--the charging tray is a little hard to reach to "perfectly" position the phone, and it may move around due to acceleration.

Yeah there's definitely some additive effect. It'll get warm just using GPS, but adding in charging and then the compartment not being well ventilated... I think that's some of it.
