As long as your modification does not damage or modify (cut pipes) the car, you should be fine. You can easily get the Jb+ and remove it before your visit. I do recommend a catback exhaust instead of an axle-back. The catback exhaust is a complete replacement and does not require cutting. Air intake and carbon fiber mods are safe

I've had lots of friends return tuned cars (mainly BMWs and Audis) and none of them faced any issues whatsoever (cars were all flagged but had no issues mechanically). Maybe we were all lucky but yeah. Also, removing a JB4/piggyback before taking your car in for service does nothing with regards to not getting flag. I used to remove my JB4 around 500-1000 miles before taking it in for service. It got flagged the second time I took it in for service. After that, I didn't bother taking it off when giving it for service.
